I will have to install it first to experience it before I can go into specifics. Some things you might try first (if you haven't already) try a new save using the existing world and see if the problem persists. Generate a new world and see if the problem persists Verify that your game and mod version match (if you updated to 20.6 experimental, there is a patch that you need to apply You only mentioned bird nests, I assume you can open other containers normally.
